The Master didn't say he thought Franky was a Pacifista, he was saying he thought Vegapunk's Pacifistas were the only cyborgs/robots who could fire powerful lasers that can melt through huge steel doors. He is understandably surprised that someone managed to create/replicate a similar technology to Vegapunk's. Part of the significance of that scene is to imply that Franky's lasers are the real deal and comparable in power to a Pacifista laser.
Punk Hazard sets up everything that's going on in the New World so far... it's crazy too see how much of this actually connects after being caught up to the anime, getting impatient and spoiled and catching up to the manga... Welcome to the New World, I hope you enjoy the ride.

Remember Frankys body is built based on Vegapunks research, Vagapunk is also the only person able to make a cyborg other than Franky and the people on Vegapunks old island possibly. If you see a robot walking around in this verse you would assume its from the only guy to successfully make them.
For all we know, Franky might of made himself into a Pacifista. His own version anyway.
